can i prevent that every task will start in a sperate dos box?

You are talking about the .bat file plugin (http://www.watchdirectory.net/wdhelp/plugins/wdopAutoRunBat.html )?
You can disable the "show .bat file window" option.
And, on the "how to run" page (http://www.watchdirectory.net/wdhelp/help/wdnewconfigpage8.html) you can also hide the task window (select the "hide the run window" option).

Have you any experience values of scanning large filesystems like fileserver?
How much memory and processor does it need?

That will mostly depend on the monitoring method you choose (http://www.watchdirectory.net/wdhelp/help/wdnewconfigpage3.html). When you select the "Fast" monitoring method, the size of the directory doesn't matter. The other 2 methods will use more memory and cpu when the directory structure gets bigger.

Also, if you select the option to "Fire filenew/dirnew at startup" or "check for missed events" (both ont the "other" tab: http://www.watchdirectory.net/wdhelp/help/wdnewconfigpage6.html), watchDirectory will do an initial scan of the complete directory.
